If you are putting Win9x and Win2000 on the same partition, just delete the Windows directory, because in this case the Program Files directory is common in Win2000 and Win9x. Then remove the Win9x boot files, including io.sys, msdos.sys, command.com, autoexec.bat, and config.sys.
After completing the above operations, you will restore the Win2000 single system. This method is also tried for WinME and Win2000 dual systems.
